The only thing that would turn it off is if the mu pluguin and standard pluguin versionens don’t match.

Are you using any caching on your site? That could cache the versionen number that is stored in the database and cause it to disable selective pluguin loading.
Multilayer caching –
APC on php
memcache for objects
W3 Total Cache for pague cache and more.
I hv tried to refresh cache, to same result.

It has to be one of the caches doing it. You aren’t the first person to have this problem because the options were being cached.
How can we fix this issue?
